Favorite kid eateries: John's Pizza on West 44th, the Edison Cafe and Papaya Dog (this one's cheap as well). One of my favorite delis is Katz's (where Harry met Sally!).
Walk through Lincoln Center and Central Park. Walk through Greenwich Village.
Museum of Natural History is a lifetime fave of mine, but takes time to do it right.
Go to the Today Show (outside the studio) early in the morning to get up close. I usually take kids who want to go (which is usually most of them) and leave my chaperones with the kids who want to sleep a bit.
One of our favorite Off-Broadway shows is Fuerza Bruta. Kids LOVE it and you will, too. You will start a great discussion about what theatre is and can be - and be entertained. The kids can even get wet and messy if they choose to or stand back and just watch the fun. It's in Union Square.
So much to do, so little time! lol

There are some good suggestions here for NYC. I LOVED Pippin! Your kids will love it. Other things I've done with students that have been good---
Go to MOMA. It's great to split up in, and really prompts creative/divergent thinking.
Go to the Tenement Museum in the Lower East Side http://www.tenement.org They have set up a tenement building like it was at the turn of the century and tell the stories of the people who lived there. There are interesting restaurants nearby. Congee Bowery (a huge Chinese restaurant) is right near the exit. Katz' Delicatessen and the New Museum (another modern art museum) are also within a short walk.
The double decker bus tours also offer tours of Radio City Music Hall which are fun. I recommend Top of the Rock over the Empire State Building--it's a much better tour.
If you want to see how the other half lives, there is a upper class home from 1800's New York you can tour--the Merchant's House: http://www.merchantshouse.org/
Don't miss the 9/11 memorial and museum. You do have to get tickets in advance. Allow lots of time--there are huge lines and you have to go through security.
I'm not a fan of spending all your time in the Times Square area--these are suggestions in other sections of town. Enjoy!

(not that it's not a good show or anything, but you're seeing three oft-produced shows, and all three are really heavy...two are from the same time period in theater...it just might feel monotonous...also, all FOUR of the shows you are seeing are very male-centered)

Visit the 9/11 memorial (tickets are free, but you need to reserve beforehand)
Ride the ferry to Staten Island (again, free!)
I second a trip to the Museum of the Moving Image---you can also see what movies they are showing and coordinate your trip with a show!
Visit the High Line---an old elevated train track converted into a park!
Visit Brooklyn Bridge Park, then walk across the footbridge to the promenade---great views of Manhattan!
Take a walking tour of the Columbia University and/or NYU campuses. A good DIY walk.
